关于这个问题,张道真《英语常用动词用法词典》(P.359)上有具体的说明:
2. (happen)“恰好,碰巧”
用在由it引起的句子中,后面跟从句(it作为形式上的主语,代表后面的从句):
It happened that the harvest was bad thatyear. 恰好那年收成不好。
It happened that he had to be present at a meeting. 恰好这天他得去参加一个会。
It happens that his sister is a close friend of mine. 碰巧他的姐姐是我的一个好朋友。
△有时候前面加so,意思没太多变化。
It so happened that both of them were there. 正好他们两人都在那儿。
And it so happened that the were getting together with the PLA fighters. 恰好这时他们正在和解放军战士联欢。
既然it作为形式上的主语,代表后面的从句,那么后面的that从句就是真正的主语。所以,上面所有例句中的that从句以及你问题中的that从句都应该是主语从句而不是表语从句。

绝大多数包含主语从句的句子都借助先行词 it 作为形式上的主语,而把主语从句放到句子后部去。这种先行主语后有四类常见的结构(以下为原文照录,但其中的下划线为本人所加):
a. be+形容词+从句:
It’s strange that it hasn’t been noticed before. 很奇怪,以前没人注意到这一点。
It was plain to everyone that she was offended. 大家都能看出她是生气了。
How is it possible that a man can fall so low? 一个人怎么可能堕落到这个地步?
From the photographs it seems clear (that) she was no beauty. 从这些相片上看,显然她不是一个美人。
b. be+名词+从句:
It’s a shame (that) he didn’t come. 很遗憾他没来。
It was a fearful disappointment to us that you didn’t come to theparty. 你没来参加晚会使我们非常失望。
